  • NCBI
    • Entrez  Sequence Database Search
    • BLAST Sequence similarity search
  • Felsenstein's Phylip Package  and links to other phylogeny packages
  • PAUP*  (Phylogenetic Analysis Using Parsimony (*And other methods)  This is phylogeny package that I most commonly use.
  • Treeview is a nice package for visualizing and editing phylogenetic trees that produces high quality output.
  • Saccharomyces Genome Database integrates much of the genomic data available for yeast.
  • Yeast Genome Order browser a tool authored by a friend of mine, Kevin Byrne, for viewing the syntenic relationships of a number of yeast genomes.
